Allow the user to inform the app which projects must override the general setting regarding whether to set the note “on/off” the main Agenda perspective.

Essentially, allow the setting on a per-project basis.

I second that. A per project basis for automatically assigning dates to notes would be nice as well. Some projects tend to be time relevant and others just aren’t.
