Is Agenda “harmless” for basic iPhone Calendar app ?
I am always afraid for the data’s (I can’t afford to loose them).

Yes, we don’t write data unless you create a new event, there should be no risk of Agenda affecting the calendar store.

I noticed that notes created in Agenda insert a link in the Note section of Calendar events.
Am I correct ?

Correct, note that is only in event without invitees. It also makes sure to preserve the notes already present.
