What I did:
What happened: New iPad Pro - All my handwritten notes double up! This is a recent problem, all used to be ok, but with the latest update I’m getting everything twice. Really weird.
What I expected: Normal behaviour.
Things that might be helpful to know (Agenda version, OS and model, etc): New iPad 12.9 Pro with Magic Keyboard / Pencil.

Sorry you are experiencing this.
We are aware of this issue, and it is already fixed in our internal build. It will be available in our next version.
In the meantime, I suggest not having the same note open on two devices when using drawing. Sync can play a role, particularly when the same note is open on two devices.
If you are drawing, close your drawing before going to other apps.
The fix is not far away. Sorry for the trouble.
